January,2008: Molecular Dynamics MD simulations, whether for chemistry, biology, physics or engineering applications,
are some of the most processor intensive uses of supercomputers around. Normaly
this code is run on stock clusters and with available time on national supercomputers.
But the D.E.Shaw not only wrote their own biochemistry MD code (Desmond) but also built their
own custom supercomputer tuned precisely to the requirments of the code.

Most interesting perhaps about this article, even assuming that the Desmond code reproduces biological and chemical conditions as well as established codes such as NAMD, Charmm, and Amber, is the fact that the development time for such a specialized supercomputer is such that by the time it is truly operational, and perhaps outsourced for use by companies like Schrodinger, the HPC solutions that will be available from companies like HP will be just as fast – even for their code –but especially for everyone else's!

Ideas
